I had a similar problem, although you may not like the answer.
I could not get my inbox to synchronize with the one on my desktop. I had to perform a backup and then a hard reset to resolve this. Before trying this step I tried:
1. soft reset
2. deleting and recreating the partnership
3. uninstalling and re-installing activesync 3.7.1
In case you are not familiar with this, you should know that all of your data will be erased from the internal memory/storage on the axim. This did not affect any data stored on my SD card. Here is a link the faq page which can tell you how to perform the Hard reset:

To get files to resync I did this:
1. Connected and made a backup of the Axim through ActiveSync.
2. Disconnected the Axim
3. Copied the folder on the desktop where the synced files are stored.
4. Deleted all of the files from the original folder.
5. Connected and synchronized.
6. The files were removed from the Axim at this point, so I copied them back in from the folder created in step 2.
7. Deleted the folder from step 2 once I was satisfied that all of the files had been successfully placed back on the Axim.

Emailed mswish@microsoft.com and asked them to create some kind of log file or error message in activesync that will name the file(s) that won't synchronize.
