How you sync will not make any difference, you can ignore this.
If I understand correctly, both your original and replacement will not get past the screen align??. This is very unusual Do you have any screen protector on the unit ?. This should be removed.
If the replacement will not go past screen align after a true hard reset, then you should also return this one a being faulty. The screen align is very simple and you cannot really do anything wrong.
