I don't know if this is exactly what you are looking for, but MS has a download to make changes to settings.

Microsoft Internet Explorer Tools for Pocket PCs
This Power Toy allows you to adjust Internet Explorer settings on your Pocket PC. You can enable/disable JScript support, as well as changing the amount of storage available for temporary Internet files.

This download is intended for English Windows Powered Pocket PC only.
